Thompson joined MK Dons on 24 January 2025 from Stevenage for an undisclosed fee. He debuted the following day in the 0–0 draw with AFC Wimbledon, but suffered a serious knee injury in his next match, which ended his 2024–25 campaign.

He returned during the 2025–26 season, making five League Two appearances, but MK Dons cancelled his contract by mutual agreement on 30 January 2026. The club described him as an exemplary senior professional and role model for younger players.
